iTunes won't read contents. Update or no?

I have an iPod touch 5th gen running iOS 9.1 and I'm getting really annoyed because iTunes says it can't read the contents of my iPod and is telling me to do a factory reset although I'm not worried about that because I never use iTunes anyways but I'm just more curious as to whether or not I should update my iPod or if it'd ruin the file system and simultaneously brick my iPod or if it'd cause me to have to factory reset it and I'd rather not do that. 😐

Do the factory restore and then restore from your last backup. When yo do the restore your iPod will also be updated.

To restore from backup see:

If you restore from iCloud backup the apps will be automatically downloaded. If you restore from iTunes backup the apps and music have to be in the iTunes library since synced media like apps and music are not included in the backup of the iOS device that iTunes makes.
